Web Reports

Delta2D's new interactive reports make it easy to present and summarize your experimental setup, relevant spots, and quantitative data. They are based on HTML so you can put them on the web easily. The reports are shown in your web browser so you can copy all or part of a report into your favorite word processor or presentation program. All reports are interactive. For example, clicking on a dual channel image in the project report will open the corresponding gel image pair in Delta2D. All reports can be accessed via the Reports menu in the Project Manager.

Spot AlbumSpot Album

The spot album shows thumbnails of marked spots and the region surrounding them. You can show spots in single or dual channel images. The album can easily be configured within the report: You can select the image where spots have to be marked to be included in the report, the image they should be compared to as dualview thumbnails, and the width and scale of the gel section that should be displayed. Next to each spot row you see the expression profile as a chart. Clicking on the expression profile takes you to a detail page that shows additional quantitative data. Click on any thumbnail in the row to select and show it in Delta2D's dual view. See a Spot Album Online

Spot Quantities Report

The spot quantities report shows expression profiles numerically, together with group-wise ratios and t-Test values. You select spots for the report by marking them on a gel image. This report is well-suited for documenting a set of relevant spots, and for further statistical analysis. See a Spot Quantities Report Online.

Project Summary Report

The project report shows a summary of your analysis project. It includes an overview of gel images and warpings as well as general data about the gel images, groups, spots, and samples. The dual channel images included in the report give a good indication of the quality of the direct warpings in the project. You can open a dual channel image in Delta2D by clicking on it. Just like all reports you can click the save button to save it in a form that is ready to be published on the web. See an Example Online

Saving, Modifying, and Printing Reports

All reports are produced in the form of HTML pages that are generated dynamically by Delta2D. This means you can easily integrate them into your current project documentation: just select a part of the page and copy it into a Word™ document, or into PowerPoint™. You can save the whole report using the Save button in the top right of the report. The sub-pages (e.g. expression profile details from the spot album) will also be saved and linked properly. The result is a set of HTML files and images that can be put directly on the web, just like our example reports. You can print the report directly from your web browser, or use a word processing program for more advanced printing needs (e.g. splitting wide pages).

Improved Automatic Warping with SmartVectors HQ

SmartVectors HQWe have made the automatic warping of gel images even more reliable. The new SmartVectors HQ technology in Delta2D 3.5 can find hundreds of correspondences between gels automatically, without the need of initial landmarks. The screenshot shows the result of applying SmartVectors HQ to two of our example images, producing 162 match vectors (small circles).

SmartVectors HQ further decreases hands-on time spent on warping gel images. Additionally, it makes better use of match vectors that are already present. The SmartVectors HQ technology is the result of developing several algorithms and evaluating each of them on hundreds of real-world gel images that were hand-warped before. If you want to compare the results to the previous version 3.4 you can do so by switching off the High-Quality Autowarp option in the Match vectors tab of the Preferences dialog.

Performance

We have improved performance for a range of operations, such as spot editing, transfer, and matching, working with quantitation tables, and the display of gel image regions. On the 64 bit versions of Windows Vista™ and Windows XP, as well as 64 bit Linux, Delta2D can use more than 4 GB of RAM, enough for even the most demanding analysis projects.

Other Improvements

We have made many smaller improvements that enhance the overall experience of analyzing 2D gels with Delta2D, driven by the feedback of our users.

Support for Windows Vista™

Windows Vista is supported in both the 32 bit and the 64 bit versions. With 64 bit Vista, Delta2D 3.5 can use more than 4 GB of main memory (RAM) for accelerated image processing.

Better Editing of Implicit Warps

Delta2D combines direct warpings (i.e. those that are specified by match vectors) across many gel images into an implicit warping. If you see a problem in an implicit warping, you'll have to find out on which of the directly warped pairs this problem occurs. The new warp status dialog can help significantly: just click on the icon to the left of the Find Match Vectors button. The dialog shows the intermediate gels in the "warp path". Rest the mouse pointer between two images in the path. A tool tip opens that lets you open that pair or other parts of the warp path in the dual view.

Easier Installation

The new setup program for Delta2D 3.5 lets you import your Delta2D license file during installation. Additionally, it reads memory settings from your previous installation. The setup program has a smaller download size (ca. 47 MB vs. 76 MB previously).

Automatic Update Checks

Delta2D 3.5 makes it easy to stay current with the most up-to-date version of Delta2D. For example, during the last year we have released minor upgrades to Delta2D 3.4 more than two times a month, on average. You can use the automatic update check to get notified when a new version of Delta2D is available and download it directly from our web site. With the new incremental update installers you'll only have to download a small file instead of the full release.

Filters on Quantitation Data are Saved

Delta2D 3.5 will save all the filters in the quantitation table when you end the session. You can import and export sets of filters for implementing your own analysis strategies. Use "Remove All Filters" to deactivate all filters at once.

Other Changes in the User Interface

  • Quantitation Tables: Extend the selection from single spots to complete expression profiles (rows) in the statistics and all gel images tables: Use Edit / Complete Row Selection.
  • Project Manager: Horizontal scrolling in the project manager. Hold down the Control key and use the mouse wheel.
  • Dual View: Automatic setting of warp mode in the dual view. Warp mode will be set to "Exact" when there is no warp path but user wants to create match vectors in the dual view.
